I don't know if they are bugs, but it sounds like it.
I made a list of a few bugs or bizarre things that I encountered :
- some Superstar riders who are left without a contract; Contador in 2013 season, Cavendish at his peak (85 SPR and 84 ACC) was free for 2 consecutive seasons!, one of my young riders with 82 in hill, one of the best punchers, winning of 1 or 2 hilly monuments. Normally, these riders should not be without contract.
- after the first season (2012), the next season have no more invited teams in UCI World Races. I am already in Pro Tour, but I observed that from the 2013 season the UCI World Races have no more invited teams, only the 18 from the Pro Tour.
- I had Cancellara for 6 season, wining with him every COB race, more than once. He have the record for Vlaanderen Tour, Paris-Roubaix, E3, etc... When he leaved my team he still was the best COB rider and it is the second in this moment. The problem is that his new team (BMC) hasn't use him for the COB Classics, despite his profile, his records, etc...

1. From what I remember, Cyanide said it hadn't detected such a problem on the Official Release, blaming it on the different stats/etc from custom DBs.
3. Sure it does raises his chances, but then there's less fun in winning it, plus it isn't realistic. Same thing as why people prefer to play on hard or expert rather than easy

I have the original DB.

Other
- Cyanide haven't been able to detect any bugs regarding the transfers (top riders being free agents). They think it's a problem generated by the custom databases, not the game.
On 2, not sure if it applies to on-going careers. But well only testing should answer I guess
